GOW Justice attempts to balance teams based on each player's score in the previous match. Balancing occurs at the end of each match, just before transitioning to the next map. Players are ranked by the number of points they score per second in the previous match or, optionally, players are ranked by their Elo rating.
With two players on the server, Justice will swap teams at the end of the match so you can be on Blue next time if you think that's what made you lose. With three or more players it gets interesting. Teams are assigned as follows:

Justice now has the option to rank players based on their Elo rating. To enable this option, set the UsePlayerRanking variable to true in UTGOWJustice.ini:
[GOWJustice.JusticeVoteCollector] UsePlayerRanking = true RankHumansOverBots = false
The RankHumansOverBots variable is used when ranking players based on score. Setting it to true forces all humans to be ranked above all bots, even if they score worse than the bots
Server admins do not need to run justice as a mutator. All you need to do is set the VoteCollectorClassName in the [UTGame.UTGame] section of UTGame.ini as follows:
VoteCollectorClassName=GOWJustice.JusticeVoteCollector
That way you can maintain the "purity" of your server and your stats.
